Did this get retconned or is Reed just incredibly stubborn and short-sighted? I'm not saying he should carry a Bible everywhere, but a mention of how it impacted his views would be cool.

I think it completely did. He met an entity, one no different in its way than Eternity or Galactus or any of the other cosmic powers. I think that, to somebody like Reed, that would imply less divinity, rather than more.
